Winshuttle Query - limitations

Hello does anyone know if the Query portion of Winshuttle has limitations as to how many lines it can read? I had a population of ~2000 lines and it returned me values for only around 1009. Also, my query reads data 'IN' an excel spreadsheet but the data output is not aligned with the original data ...
