I was able to replicate the error on my own D3S Analyze 3.2.6 installation. Just to clarify, the error occurs when you attempt to delete an input pin from inside a composite node. I've found that the error occurs regardless of whether there's data available on that input.
The other way to delete the composite input is through the Define section of the node editor panel. This method appears to work ok, so I suggest you use this to work-around the issue.
I'll check to see if the issue has already been fixed in 3.2.7, and if not raise a support ticket to have a fix implemented in a future release.
