For a while, I had MapInfo Pro setup to save the Ribbon State and the Tool Window Position on Exit. After I while I did, however, experience that I didn't always leave my Tool windows where I'd prefer to have them placed. This meant that as the positions were saved on exit, the position of my windows changed.
I decided to change my approach. Now I only load the configuration files on startup. If I want to change the position of my Tool windows and save the changes I made to my ribbons, I explicitly tell MapInfo Pro to save these using the Save Current State or Save Current Position options in the Application Preference dialog.
This process has helped me quite a few times over the years as I can always restart MapInfo Pro to get my windows back to my favorite position in case I have moved them around.
I know this doesn't really explain the weird behavior that you are seeing, Stefan. But consider this as a possible workaround.

I experienced the same about 8 months ago, then again 4 months ago. In both instances, the problems were due to my local profile. It takes a techo about 5 minutes to clean up the local profile.

just did this. After the second time starting MiPro 2019.1 the Explorer was empty again, - like the first screenshot in the first post.
